Based on your post, I'd bet you are likley aware of the known issues with these particular engines, especially in the early 2000 models. They were prone to blowing power heads and the lower units had issues too. You want to be sure all the updates along the way have been taken care of.
I've also read that these engines are very particular about fuel quality. Any water, fuel separation or dirt can cause serious issues so you need to keep on top of filters at all times. If the boat has been sitting for an extended period of time you'll want to check the fuel in the tank.
